For bunny hopping, should your feet be only on the pedals, or should they be flat on the crank arm as well?

only pedals, if you put them on the crank too you will feel rather uncomfortable.

It really depends on the person but generally keep them just on the pedals. I was showing someone how to bunny hop yesterday with no hands and a more advanced rider suggested they try it with their feet on the cranks. So, to each his own.

Also, take a little air out of your tires. It makes hopping MUCH easier.

you will definiately want to hop with your feet on the pedals for control purposes
